PWM fan control has been pretty standard on all motherboards for the last 5 years or so.
Cheap after-market fans are ofton not PWM as they are designed to just run of the 12V supply. No PWM fans have 2 or three pins (0V, +12V and optional tacho output). PWM controllable fans have a 4th pin, the PWM input pin, to control the fan speed - they are backward compatible with the 3 pin fans but just run at full speed all the time.
The other thing to make sure off is that all your fans are BALL BEARINGS and not sleeved bearings - much quieter and longer lasting.
Make sure you hoover out your case every 6 months or so, especially the CPU cooling fan as all sorts of crud gets sucked in a blocks up the CPU cooling fins...
