NPN transistors, and diodes - the electrons just flow against the arrows. Never been a problem.
PNP transistors... on the few occasions I design with a negative supply rail at the top of the page, 0V being supply positive, I just ignore the PNP-ness and pretend everything is reversed. Fault-finding with a 'scope on old positive-earth circuitry is fun though, hoorah for the 'invert' knob!
